Zodiac is first encountered on Route 416 where three Grunts have attacked the Trainers there. The first Trainer (a Youngster) says that the Grunts were merciless with their tactics and actually went for them rather than their Pokémon. As you make your way down the route, you'll fight two of the Grunts before reaching Takashi, who was taken down by the third Grunt. Although he tells you that this is his fight, you decide to approach the Grunt anyway. The Zodiac Grunt decides to tell you that they're attacking the Trainers here for the fun of it and since you're a Trainer yourself, he decides to then fight you. After being defeated, the Grunt says that you sucked the fun out of what they were doing and decides to retreat, saying that this was just a warmup for the chaos they plan on unleashing on Halkeginia. After the Zodiac Grunts depart, Takashi thanks you for stopping them, but says that Zodiac will unfortunately return.

Shortly after entering Aquileia Town, you'll discover Saori Takebe, the current leader of the Aquileia Gym, being surrounded by four Zodiac Grunts, who are planning on destroying the Gym! When one of them sees you, he turns out to be the last one you defeated on Route 416 and wants revenge for what you did back there, and is the first one you have to fight, followed by the other three. Once all four of them are defeated, the Grunts disperse and Saori thanks you for defeating them, but that the Gym is still in danger and that they need to head over there immediately! Upon approaching the Aquileia Gym, Saori tells you that she'll deal with the Grunt blocking the entrance while you head inside, where you'll find a man who says that the bomb to blow up the Gym is set. Upon seeing you, he introduces himself as Virgo, a member of the Zodiac Trinity, and that he's heard of what you did back on Route 416. He goes on to explain that this Gym is only the first one they're targeting and that they have plans for all of them! However, since you're in the way, you must be dealt with, and thus you end up having to battle Virgo. Once he's defeated, Virgo is upset that you're interfering with Zodiac's plans and tells you that as of this point, you're marked by Zodiac and that they'll be out for your blood! With that, Virgo and the rest of Zodiac leave Aquileia Town. Shortly after they're gone, Looker comes into the Gym to remove the bomb, thankful that Virgo didn't have a chance to arm it.

When you arrive in Audilia City, Looker comes to you to tell you that something's up at the 961 Pro Building and that he's going to investigate, saying you should stay behind. After he leaves, going against his wishes, you then head to the building and go inside. Upon arriving inside, Looker is shocked to find that Zodiac has infiltrated the place. Upon seeing you, he berates you for not listening to him, but says that for the time being you can help him out. There are Zodiac Grunts found throughout the building, so you're going to have to defeat them all. As you climb the floors of the building, you'll come across Touma, Hokuto, and Shouta, a trio of male 961 Pro idols also known as Project Jupiter. Each of them explains one part of the fact that the former president of 961 Pro was also Zodiac's leader and that currently the organization is enacting revenge on Project Jupiter for their hand in stopping Zodiac's plans a year ago. Hokuto goes on to explain that Zodiac has taken Leon, 961's latest idol, captive in the main office of the building and to head there as soon as possible. Upon entering the central office, you'll find a woman threatening Leon with destroying 961 Pro's building, saying that since Zodiac's old leader is gone, there's no further need for 961, either. This woman is Gemini, another member of the Zodiac Trinity, who Looker identifies upon entering the room. Looker tells Gemini to let Leon go and turn herself in since the rest of the Zodiac operatives in the building have been taken down. However, Gemini takes Leon as a hostage and says that unless they want anything bad to happen to her, they'll let her go safely. As you approach her, Gemini brings up that you've been meddling in Zodiac's plans as of late and that you need to be put down. You end up battling Gemini (while she's holding Leon hostage), but once she's defeated, her hold on Leon is broken and Looker tells her to give up, but Gemini yells "Never!" and throws a smoke bomb that allows her to escape the area.

After speaking to Tabitha outside the Grand Clock Tower in Lutéce City, suddenly, a dark-skinned girl will appear on the scene, explaining that she's from Halkeginia University and that there has just been an attack on it! Shocked at what's going on, Tabitha asks you to come with her to Halkeginia University in order to find out who is behind the attack. Upon reaching the main building of the university, everything appears to be eerily calm. Tabitha suspects that something's not right and to be careful. Inside happens to be students minding their own business, except if you speak to any of them, they'll reveal themselves to be Zodiac Grunts in disguise and you'll have to battle them. After defeating each one on the main floor, Tabitha will come up to you, knowing that Zodiac has taken over the university and that it's best that she assists you more directly, offering you her assistance as a Multi Battle partner. On the second floor happens to be class and lecture rooms where many actual students are being held captive by the Zodiac operatives inside the university. However, upon talking to students in any one room, a pair of Zodiac Grunts will enter the room and chew you out for finding out what they're doing at the university and that you and Tabitha have to be silenced. You and Tabitha will engage in a Multi Battle with both Zodiac Grunts, who after being defeated, will tell you that things aren't over and run out of the room to warn the others. Starting at this point, Tabitha will heal your Pokémon anytime you talk to her as the two of you explore the university building some more.

The second floor of the building now has a number of Zodiac Grunts that you'll have to fight in Double Battles. Upon defeating each one here, you'll be able to head up to the third floor where there are some more Grunts to battle. After defeating every Grunt here, you'll be able to enter the headmaster's room where Headmaster Pinoz is being defended by Lynn Lambretta, who are both being confronted by Leo, another member of the Zodiac Trinity as well as Neapolitan, a woman with duo-chromatic hair and an umbrella. Pinoz asks Leo just what are his demands, but Leo says that he doesn't have any and is only here to terrorize the university and dispose of its wealthy and noble students to prove that not even Halkeginia University is safe from Zodiac's wrath. Upon seeing you and Tabitha, Leo says that they have a rat in here and that he'll get rid of both you and Tabitha. As a Zodiac Grunt enters the room in order to help Leo out, Leo says to prepare for the thrashing of your life! You and Tabitha are forced into a Multi Battle with Leo and the aforementioned Grunt. After they're defeated, Leo is upset that he lost to a kid like you and that Zodiac's plans for Halkeginia University will have to be put on hold for now. Neo, who has managed to defeat Lynn, goes up to Leo and gets them both out of the building so fast that what looks like them is still in place before shattering, revealing it to be an illusion.

After obtaining the Strato Badge, whenever you leave Cittadella City, you'll be approached by two priests from Romalia City, who explain that Arch-Cardinal Mazarin would like for you to come and see him at the Romalia Grand Church. Upon arriving in Romalia City and entering the central church, you'll be asked to go up to the Arch-Cardinal to speak to him. Upon speaking to Mazarin, however, he will suddenly accuse you of being a heretic and that you've been desecrating Halkeginia's religious influence! He then says that a threat to the church like yourself needs to be punished and for two guardsmen to escort you to a cell for blasphemers. The guards take you into the basement vault of the church where you are placed into a cell and stripped of whatever Pokémon you have. Not long after you're thrown in, however, Takashi comes by, explaining that he managed to sneak in in order to break you out. He also has some more news regarding the situation, and that is that Zodiac is involved in what has just happened to you. After being freed, you'll have to do a short stealth section where you have to sneak by guards in order to get your Pokémon back from an area on the other side of the vault.

Next up, you and Takashi will enter another area of the vault where for some reason there are Zodiac Grunts that you'll have to battle. After defeating them, you'll discover a cell holding the Arch-Cardinal, which shocks your character! Mazarin explains what is going on, and that is that Zodiac infiltrated the cathedral, put him in the vault, and that the Arch-Cardinal that put you in here is actually an imposter! Mazarin is upset that Zodiac would do something so atrocious in such a holy place and that they need to be removed. Takashi comes up and shocked to find the Arch-Cardinal in here, says that the two of you will do just that. However, a group of five Zodiac Grunts will come into the area and you'll be thrown into a Horde Battle with all of them. After they're defeated, they'll disappear, and Takashi will tell you to handle the rest of the Grunts while he frees Mazarin. After defeating them and reaching the entrance to the vault, Takashi will lead the Arch-Cardinal to you, only for a Zodiac Grunt and Admin pair to arrive and you and Takashi will fight them in a Double Battle. After they're defeated, they run off in order to tell who is behind what is going on. Back in the church, you approach the fake Arch-Cardinal, who orders the guards and priests in the chamber to apprehend you, but Takashi along with the real Arch-Cardinal enter and the real one exposes the fake one and explains that Zodiac has taken over the cathedral. Seeing that he's exposed, the fake Mazarin decides to reveal himself to be Virgo of the Zodiac Trinity and says that he was out to de-stabilize the religious influence in the region and decided to take the opportunity to use his guise to lock you up after what happened back in Aquileia Town. However, since their plan with the church has been ruined, they'll instead blow it up, shocking everyone else inside! Virgo goes to you and says you'll pay for your intrusion and you'll battle him a second time. After being defeated, Virgo, angry with you defeating him again, says that this isn't the last time you'll see Zodiac before withdrawing from the church.

After obtaining the Necro Badge, you'll get a call from Louise on your Holo Caster with news that she wants you to head to Vindobona City as soon as possible. Upon taking the Diendye Express there, you'll find Louise with Lynn, who has some startling news. Lynn has just found out from a call from Jenny Dolittle, her closest friend (and more), that a company Jenny started some time ago called Fairy Jane has been attacked by Zodiac and to head there as soon as possible. Upon reaching Fairy Jane HQ on the south side of the city, you'll find two people at the entrance to the building. However, these happen to be a pair of Zodiac Grunts who you and Louise end up having to battle in a Multi Battle. After they're defeated, two more Grunts will come out and you'll battle these two, this time with Lynn as a Multi Battle partner. Once they're defeated, you'll be able to head inside, only for the doors to shut behind you, locking you in, and a message on the building's intercom from someone says that the three of you aren't going anywhere, especially you! You'll now have to head through the building defeating every Zodiac Grunt you come across. On the top floor of the building just before the main area is a female Zodiac Admin that you'll have to battle as well. After she's defeated, you'll be able to head inside the main room, where you'll find Jenny being confronted by Gemini, Neo, and a man wearing a dark coat. Jenny, who knows the man as her ex-fiancée Graves, asks him exactly why has he decided to attack her company. Graves responds that he wants the research of the Infinity and Zero Orbs that her company funded and that if she complies, he'll spare her before tearing her company down. Lynn calls out to Jenny, catching the attention of everyone else in the room. After Jenny responds back to Lynn, Graves "welcomes" you to Fairy Jane and that he's heard a lot about you and how you've been taking down Zodiac's schemes as of late. Since he can't have you interfering with his "negotiations" with Jenny, he asks Gemini to deal with you, with Gemini asking for a Zodiac Admin to come in and help her out. At this point, you'll be able to ask either Louise or Lynn to be a Multi Battle partner before being thrust into a battle with Gemini and the Admin. Once they're both defeated, Gemini is upset that she lost to you again, and Graves says that it's not over, asking Neo to keep you busy while he deals with Louise and Lynn. Without saying a thing, Neo approaches you and you end up having to battle her now. Once she's defeated, Graves, who has managed to defeat both Lynn and Louise, says that since he already got Jenny's research, they should retreat for now. While Jenny makes an attempt to attack Graves, Gemini, and Neo, they shatter, revealing them to be an illusion once more.

After exiting Morningsea City, you'll get a news flash on your Holo Caster, with something startling. It turns out that Zodiac has decided to attack your home of Reton Town and are wreaking havoc there! With this predicament, it's a good idea to head to Reton Town right away! Once you've arrived, you'll find Zodiac Grunts all over the town and will have to fight them all. Once finding Takashi having trouble with a pair of Grunts, he'll ask for your help taking them down in a Multi Battle. After they're defeated, he'll explain that the reason Zodiac has decided to attack Reton Town is to send a message to the both of you for interfering with their schemes and that he isn't able to handle them all by himself. With that said, Takashi lends his support as a Multi Battle Partner from here on in and will heal your Pokémon when you talk to him. Eventually, you'll reach the front of the school, where you'll find Saito being confronted by Graves, Neo, and Leo, but according to Graves, Saito has managed to defeat both him and Neo and says that he's impressed at how strong Saito has become. However, before he can say any more, Graves notices you and instead says if you like him paying a "visit" to your hometown and that he and Zodiac plan on making some "changes" to it, the biggest one being that they'll make the town no longer exist! Telling you that he's busy with Saito, Graves asks Leo and Neo to handle you, with Leo saying it would be his pleasure to take you out after what happened back at Halkeginia University while Neo confronts Takashi. You end up having to fight Leo for the second time, but once he's defeated, Leo chews you out for defeating him again, but Graves says that what they've done here was also a diversion from something else they have in mind and that he considers his defeat here an acceptable loss for the time being and that they have to go. Takashi demands just what he means by that, but Neo grabs a hold of Graves and Leo and they go still for a moment before shattering, meaning they've gotten away once again.

After you leave Reton Town after defeating Zodiac there, you're treated to a cutscene at Tristain Palace where Queen Henrietta is minding her own business, but suddenly, Zodiac Grunts swing into the room from the windows and a number of Admins being led by Virgo and Gemini enter the room. Henrietta demands just what how they've gotten into the palace, with Virgo responding with that they have friends in high places and since the populace is likely distracted with what they've done with Reton Town, getting in was easy! Henrietta asks just what they're doing here anyway, but Gemini walks up to her and says that they're here for her. As the young Queen gets out a Pokéball and lets out her Dragonigh, all the Grunts, Admins, and Virgo and Gemini begin to surround her as Virgo explains that while she's strong, she can't handle all of them at once and that resistance is futile. The screen fades out as Henrietta is closed in.

After you've defeated Kirche and obtained the Hothead Badge, upon leaving the Misaki Gym, you'll get a message on your Holo Caster from Graves, who has decided to make a broadcast to all of Halkeginia. Graves reveals himself to be Zodiac's new leader and then the transmission shows us Henrietta, Tristain's queen and also the current monarch of the whole region, as Graves explains that she is now within Zodiac's clutches and that they plan on setting an example with her to show that Zodiac is not kidding with their threats. After the message is finished, you'll get another one from Takashi, who tells you to meet him at the southern end of Diendye Town. Upon heading there, he approaches you and reveals to you his full name, Takashi Kuroi, and that he's the grandson of Takao Kuroi, who was Zodiac's creator and previous leader. Takashi goes on to explain that due to what Kuroi tried to do (in Infinite and Zero), he's trying to bring honor back to the family name, and that is the reason for his personal crusade against the villainous team; he needs to put an end to them once and for all, and that they must save Queen Henrietta before it's too late. With that said, Takashi decides to have you follow him to an Under Gap, where you'll find Agnés de Milan, the captain of Tristain's Musketeer Squad, who is planning to storm Zodiac's base of operations and rescue the queen. She asks why you and Takashi are here as she deems it too dangerous for the two of you, but Takashi explains that you were the one that stopped Zodiac at both Halkeginia University and Romalia City and that you can really help her out. After hearing this, Agnés decides to let you two go with her, saying that informants from Tristain said that they spotted Zodiac heading down underground and that must be where their base is. All three of you head into the Under Gap and back into Undetopia.

Upon entering Undetopia, Agnés will head down the path until she's stopped by three Zodiac Grunts. Upon you and Takashi reaching them, the center Grunt explains that no one was supposed to know where they're hiding and decide to battle all three of you, with you battling the center one. Once they're defeated, they'll tell you that what they plan on doing with the queen will happen soon and Zodiac will be feared throughout the known world before fleeing. With this said, Agnés said that they have no time to waste and starts running further down the path. Eventually, you'll come across a large complex; Zodiac's new base, where two Zodiac Admins guard the entrance. Takashi and Agnés decide to hold them off while you head inside, where you'll have to navigate some warp pad puzzles and also look for Card Keys to open doors. Along the way, you'll battle a number of Zodiac Grunts, Admins, Scientists, and also a Worker who helps with the upkeep of the base. At one point, you'll be faced with five Zodiac Grunts that you'll have to fight in a Horde Battle. After they're defeated, you'll come across a room with two cells in it, and in the left one happens to be a really tall and old man. Upon approaching him, he'll introduce himself as AZ and explains to you that Zodiac has taken his beloved Floette from him and are planning on doing something atrocious with it, fearing that he may once again lose it. He says not to worry about him and to go and rescue Henrietta, as not just Tristain, but Halkeginia as a whole needs its queen. Eventually, you'll reach the center of the base, where you'll find Graves holding Henrietta captive along with Neo and the Zodiac Trinity, surprised that you keep persisting with meddling in Zodiac's business and says that you've become as obstructing as another Trainer that foiled Zodiac's plans a year ago. At this point, Takashi and Agnés arrive in the chamber with the latter calling out to Henrietta. At this point, Virgo, Gemini, and Leo decide to approach you and your companions, saying that while you defeated them before separately, you won't be able to take on all three of them at once! At this point, you'll be thrust into a Multi Triple Battle with the Zodiac Trinity, with Takashi and Agnés acting as your Multi Battle Partners. After they're defeated, they express their disdain for losing to you yet again, but then Graves, angered over you, asks Neo to step forward and deal with you before doing so with your friends as well and you're forced into battling her for the second time. After she's defeated, Graves will express his upmost disgust over you and decides that as punishment he'll dispose of Tristain's queen in front of you! However, before he has a chance to do anything, we hear "Crisalock, Bright Blast!", and suddenly, a large flash of light whites out the entire room and causes Graves to stumble, freeing Henrietta from his grasp. We find out that the attack came from Louise's Crisalock, who attacked Graves from behind, and Louise says that no one threatens the queen and gets away with it. She tells Graves that he's outnumbered and he should just give up, and attempts to have Crisalock launch another Bright Blast, but Neo groups Graves and the Zodiac Trinity together and when the blast hits, they shatter, another illusion. Looks as though Graves got away once again, much to Louise's disgust.

With Zodiac having left the base, Louise goes up to Henrietta and asks her if she's all right, with the queen replying that she's okay. Agnés also expresses her relief over Henrietta's safety, but Takashi is still upset over Zodiac having escaped, but Louise tells him that they'll stop them sooner or later. You'll then be asked by Henrietta to check the base's main computer to see what Zodiac is up to, and you'll discover schematics and a picture of what looks like the Ultimate Weapon from Kalos! Along with it is a picture of Variruin, and at this point, AZ comes up and seeing what is on the large screen, is shocked to find out that Zodiac is rebuilding the Ultimate Weapon and that it must be why they need his Floette! With that, he heads out of the room as fast as he can go, and suddenly, a warning siren goes off as the screen starts flashing red and displays a "WARNING" sign, and as the chamber is bathed in a red light, Agnés says that the entire base must be set to self-destruct and that they need to get out of here as fast as possible! You end up leading the way back to the entrance of the base and manage to escape before the entire place explodes in a blaze of glory! After the Neo Zodiac Base is destroyed, Takashi is upset that Zodiac decided to blow up the place in order to get rid of any evidence of what they're planning. Henrietta goes up to you and ask what you saw, and upon finding out about Variruin, she reveals Zodiac had managed to capture it and it may be a part of their plan, but just what is it?

Upon entering Campaigner City and seeing Halkeginia's Pokémon League building, you're treated to a grave sight. As the sky turns a dark pink, everywhere you look are Zodiac Grunts and Admins, who have taken over the entire league! Also seeing the attack are Takashi, Louise, Saito, Looker, and AZ, who want to know why Zodiac is doing this to the Pokémon League. We then watch as Graves comes out of the building along with the Zodiac Trinity and Neo. Graves "welcomes" you and your friends to Campaigner City, which he says won't be around much longer! Looker demands Graves tells him what he and Zodiac are up to, with Graves deciding to let them on some of the details, but first, another special guest. We watch as Graves holds his right hand up in the air, as we notice an unusual glove as well as a bracelet containing a Keystone! Suddenly, we watch as white and black lightning shoots from Graves's hand, followed by a large object falling out of the sky and hitting the ground so hard that it shakes the entire city! The object in question happens to be the legendary Pokémon Variruin, which is under Graves's control! Graves explains that he's enhancing Variruin through the use of the Infinity (Vari-Infi) or Zero (Vari-Zero) Orb and by using its power, he'll bring total oblivion to Halkeginia and beyond! But first things first; Graves wants to bring you down himself, showing off his bracelet and talking about the glory of Mega forms, which Zodiac has been looking into to benefit themselves. He finishes with saying before Halkeginia falls, before the world falls, you'll be the first to fall. At this point, you're thrust into a battle with Graves. After he's defeated, Graves, upset about his loss to you, says that this was a lose/lose situation for you, as you, your friends, and everyone and everything you've ever known, will all disappear, and commands for Variruin to bring forth destruction to all its surroundings! As a rippling force starts to emanate from Variruin and spread throughout what looks like the whole city, suddenly, an infinitely-spanning mass comes onto Variruin (Vari-Infi), or an endlessly splitting rift appears under Variruin (Vari-Zero), bringing it down instantly and halting its attack as we hear a roar belonging to Infiran (Vari-Infi) or Zerion (Vari-Zero) in the distance. Seeing as Graves's plan has been halted, he says to you that he wasn't expecting Infiran/Zerion to interfere, but that it's not over yet, as he commands for Zodiac to withdraw from the Pokémon League, some unknown force pulling Variruin into the sky and Neo getting Graves and the Zodiac Trinity out of the area via a shattering illusion. As Zodiac vanishes and the sky returns to normal, Looker wonders what Graves meant by his last statement about it not being over as he and everyone else contemplates about what's going on. As this goes on, AZ, who has an idea of just what could be happening, suddenly leaves the area, Louise taking notice and wondering just who he is and what he knows.

As you make your way through Nostrum after defeating Saito, after getting the Mahou Badge and Dream Badge, you'll get a message on your Holo Caster from what appears to be Takashi, asking you to meet him inside the Abandoned Manor to tell you something important. When you head to the manor itself, suddenly, the doors shut and two Team Zodiac Grunts appear, telling you that you've fallen for their trap and that they'll make you pay for messing with their plans. You'll then be forced into a battle with the two Grunts, one after the other. When both are defeated, the second one tells you that you'll never get out of this place. You'll end up exploring the manor as you try to find another way out, and will be ambushed by more Zodiac Grunts that tend to drop down from above, surprising you. Eventually, you'll fight a Zodiac Admin in front of the entrance to a secret lab hidden under the building. Upon entering the lab, which shut down a while ago, more Zodiac Grunts will surprise you, and as you near the central computer of the lab, you'll discover Virgo of the Zodiac Trinity behind a glass wall, who reveals that they set the whole thing up in order to lure you into a trap as a means for revenge. After this, five Zodiac Grunts enter the room and you're forced into a Horde Battle with them. After they're all defeated, Virgo is angry that you keep persisting with screwing with Zodiac and decides that instead of battling you, he's already set the lab to blow and that you won't escape before he makes his leave. As the bombs start their countdown, you'll enter a room with a series of cells, one of them holding Takashi, who quickly leads you out of the lab in time. The two of you manage to make it out of the lab just before it explodes, shaking the manor in the process. After leaving the manor, Takashi reveals that Zodiac sought him out and overwhelmed him before forcing him to make that message to you or else they would hurt his Pokémon. He thanks you before making his leave.

After getting the Assault Badge, when you enter iMs City, you'll hear an explosion in the distance, followed by another one. Suddenly, a girl by the name of Ai Hidaka appears and reveals that a group reminding her of an organization called Turiavita has just attacked 876 Productions to Looker, who's also in the city. After Ai leaves, Looker does the same, heading in the direction of 876 Pro. You'll need to head in the same direction and enter 876 Pro's building, where you'll end up encountering Zodiac once again and have to battle them. However, half of the Grunts have already been defeated by Looker, making things a bit easier for you. Upon reaching the main office, you'll find two Zodiac Grunts and a Zodiac Admin threatening 876's two other idols, Eri Mizutani and Ryo Akizuki, with Looker having dealt with the two Grunts. You'll be forced into a fight with the Admin, who after being defeated, reveals that they attacked 876 Pro as a diversion for their real target in the city, 765 Productions. Shocked to find this out, Looker heads out of the office, and you'll need to follow him out of the building and to 765 Pro's building, which has come under even more heavy fire from Zodiac, with visible damage having been done to the building! Upon entering the building, you'll find Takashi here, having found out about the attack and wanting to stop it, lending his services as a Multi Battle Partner against the Zodiac Grunts you'll battle. Eventually, you'll head onto the roof where the agency's most popular idol, Haruka Amami, is faced with three Zodiac Grunts while you find two Admins with Gemini, who explains that the reason they're here is to do something Kuroi never got the chance to, and that's destroy 765 Pro and all its idols! With that, she sics the two Admins on you and Takashi in another Multi Battle. Once they're defeated, Gemini, who says that Haruka, one of Nostrum's Elite Four, defeated her, preventing her from being able to fight you, and that their plans with 765 are at an end. What looks like another Zodiac Grunt arrives on the scene, but it turns out to be Looker, who promptly drops the disguise and attempts to arrest her, only for her to shatter, revealing it to be one of Neo's illusions. After Zodiac had left the area, both Haruka and Looker thank you, but Looker says that he doesn't think Zodiac is done with Nostrum yet, Takashi agreeing with him before leaving.

After obtaining either the Bright Badge (Vari-Infi) or Zombie Badge (Vari-Zero), you'll be pointed in the direction of Ert'Aria (unless you're already there). After locating a lost Chelsea Arcot, an explosion can be heard from the city's cathedral, and Chelsea asks to follow you to see what's happened. It turns out to be yet another attack by Zodiac, with several Sacred Knights lying in defeat, indicating that a man matching the description of Leo first attacked their Pokémon, then them. Chelsea will serve as a Multi Battle Partner as you fight Zodiac Grunts throughout the cathedral. You'll eventually reach the central spire of the place as you'll come across Leo planting a bomb. Realizing what that means, Chelsea asks him why he's going to blow up the cathedral, with Leo's answer simply being that they plan on giving Ert'Aria a massive scare. Since he's busy setting up the bomb, he decides to have two Zodiac Admins, the same two encountered at 765 Pro, battle you and Chelsea. Once they're defeated again, Leo says that he doesn't like the idea of fighting 2-on-1 unless he's one of the 2, but as you and Chelsea approach him, he shatters, turning out to be another illusion (just where is Neo anyway when this happens). After Zodiac leaves the city, Chelsea says that she'll get the rest of the Oasis group here to remove the bomb, but thanks you for saving the cathedral from being destroyed.

After earning the Yuki Badge and Force Badge, you'll get a call on your Holo Caster from Takashi, who reveals that Zodiac has another base off the coast of Nostrum, located within an underwater volcano. He asks you to meet him at Marina Port, where the two of you will head out to a point out in the ocean, where the two of you will then dive underwater and head down an underwater path until you reach the Zodiac Volcano and head inside. Inside the place, Takashi will serve as a Multi Battle Partner once more as you navigate the facility, battling Zodiac Grunts, Admins, and Scientists, a number of them claiming to have fought you back in the Neo Zodiac Base. At one point, you'll be separated from Takashi due to a security wall blocking him off from you and will have to go it alone. You'll also engage five Zodiac Grunts in a Horde Battle as you near the center of the base before finding Takashi once more inside a room holding the rebuilt Ultimate Weapon of Kalos as well as AZ's imprisoned Floette! He'll tell you that he'll free Floette while you head for the deepest part of the complex. Upon, reaching there, you'll find the Zodiac Trinity, Neo, and Graves, the last of which expresses his disgust of getting in the way of him and Zodiac far too many times and that he doesn't have time to waste with you, choosing to instead have Neo get him out of the volcano as he has Virgo, Gemini, and Leo all engage you at once. Each member of the Zodiac Trinity "apologizes" to you for not fighting you earlier when you crossed paths with them last, saying they were occupied at the moment. You'll then fight them in what's referred to as a Sequential Battle. The Zodiac Trinity will tag between each other once one loses all of their Pokémon, and you win if you can beat all three of them. You won't leave the battle phase as they tag; the last Pokémon that faces one Zodiac Trinity member will be the first to face the next. You'll fight Virgo first, but depending on conditions, he might tag to Leo as opposed to Gemini. Once all three of them are defeated, they each will chew you out for defeating them once more, although Virgo brings up having a sister that he feels he's betrayed by being a part of Zodiac. As the three of them leave the place, not to be seen again for the rest of the game, Takashi comes onto the scene to reveal that he had an unfortunate encounter with Graves and Neo and was unable to defeat them or stop them from getting the Ultimate Weapon out of the base, but that he freed AZ's Floette before they could anything more to it, revealing the Pokémon to have been hidden in his PokéGear. With nothing else to do here, Takashi suggests that they leave this place and get Floette back to AZ and explain about the Ultimate Weapon being rebuilt to him.

After acquiring the Shade and Armor Badges, you'll get a message on your Holo Caster from Takashi, who is with Looker, and reveals that while investigating the Zodiac Volcano and arresting anyone left there after you've cleared it out, Looker discovered where Zodiac has taken the Ultimate Weapon to, and that is the Nomadic Ruins. You'll be asked to meet up with Takashi and Looker on Route 316, where they explain that there's no time left to lose and that whatever Zodiac's going to do with the Ultimate Weapon needs to be stopped. Upon arriving at the Nomadic Ruins, which is currently darkened by rumbling clouds in the sky, you'll battle a number of Zodiac Grunts and Admins as you make your way to the northern edge of the ruins. When you reach the way to the Altar of Origin, you'll be stopped by Neo, who you'll end up battling while Takashi and Looker are preoccupied with the last two Zodiac Admins. After she's defeated, Neo stands aside as you're able to head to the Altar or Origin where Graves is with the Ultimate Weapon, which is hooked up to Variruin, who is influenced by the Infinity Orb (Vari-Infi) or Zero Orb (Vari-Zero), powering it. As you, Takashi, and Looker arrive, Graves notices you and decides to explain about the Altar or Origin being said to be the gate linking this world to the Pokémon known as the Original One, Arceus. He adds on why he's telling you this, because in a few moments, the Ultimate Weapon will fire and destroy this world, and that a new one of chaos, one that will be forged by Zodiac's will, will take its place. At this point, Saito, Louise, and Queen Bonnie all arrive, Saito exclaiming that a world of chaos is an insane ambition and that he'll do whatever it takes to stop it, for Nostrum, for Halkeginia, for the world. However, Graves says that no one can stop him, and decides to have Variruin finish you all off before you get the chance. At this point, you'll be thrust into a battle with Variruin, who is holding either the Infinity or Zero Orb (depending on the game), and Saito tells you that you'll need to catch Variruin to stop the Ultimate Weapon from firing. First you'll need to bring its HP into the red in order to break Graves' control on it, then catch it. If you faint Variruin, you'll need to try again. Once Variruin's been caught, Graves, furious that you've just caught Variruin and are thus ruining his plans, decides that he'll have to punish you and all your friends permanently and take back Variruin, saying that you'll be crushed under the power of his Mega Pokémon. With that, you'll have to battle Graves for the second and last time. Once he's defeated, Graves has a breakdown, enraged that his plans, Zodiac's plans, have been destroyed by you and your friends, and that he can't let that slide. As Looker tells Graves to give up and come quietly, Graves responds with "NEVER!!" and fires the Ultimate Weapon, causing everyone but Graves to flee the Altar of Origin. The blast ends up coming back down onto the altar and upon impacting, shatters the altar and spreads through the mountains in the distance, greatly devastating them and destroying the Ultimate Weapon. With this, Graves, as well as Zodiac's ambitions, are no more. As the skies above the Nomadic Ruins clear, everyone is relieved that Zodiac has finally been stopped for good. Takashi seems the most content, as he says that with this, his grandfather's evil legacy is finally gone. We then notice AZ arrive, who is happy to see that the Ultimate Weapon has once again been destroyed, this time for good.

If you're able to go to Nephys Shrine via the Hoopa event, you'll discover Zodiac Grunts in the area out to capture Hoopa. In addition, there is a Zodiac Admin who happens to be holding the Prison Bottle. Once all the Zodiac Grunts and Admin are defeated, you'll acquire the Prison Bottle as well as be able to catch Hoopa inside the center building.
Sorry for the long wait, but there was lack of interest on working with these ideas as well as being sidetracked by other things. Now it's time to reveal a bunch of the info on the villainous team in Pokémon Vari-Infi and Vari-Zero, and it just so happens to be Team Zodiac once again. Although some things are different than last time, Zodiac is still much like they were in Infinite and Zero, with them causing terror and chaos just because. However, they have been stepping up their game as you see below and their new leader has their interests in mind. Team Zodiac also shows up in Nostrum as well where Graves's master plan gets underway and actually ties into the story of Pokémon X and Y with what is being constructed by Zodiac and who happens to show up in the process.

On a note regarding these ideas, I am being a bit cautious on having Zodiac attack the Romalia Grand Church, as they are threatening what is basically the Catholic Church. However, it's not anti-religious seeing that the church is a victim of Zodiac's terror much like a number of other things and it is up to you to stop them from wrecking the church. If anything, it comes off as being a bit pro-religious. I'm still being cautious about this, however.

EDIT: The encounters with Team Zodiac in Nostrum have been added.

EDIT: With this, everything pertaining to Pokémon Vari-Infi and Pokemon Vari-Zero has at long last been put down. Sorry for taking a year and a half getting it done, but there were a number of problems that got in the way, the two biggest ones being procrastination and working on another Pokémon game project that was originally going to come before Vari-Infi and Vari-Zero. I do have a life, after all, and I can't spend all of it working on things such as this. However, I also need to apply myself to these projects better. If I had, this would've been finished in half the time it took. I do think I rushed and cut corners a little in the final moments of working on all of this, but it dragged on for far too long and I needed to finish it. Anyway, the Pokémon Infinite and Zero saga has come to an end, but there are still more things to come and more adventures.
